Just in terms of problems that aren't fixed by the Ultimate Cut, the first actual Batman fight in the movie is that awkward Knightmare sequence. There needed to be a proper introductory Batman scene earlier on. Should've done it in the scene where he takes down the human traffickers instead of focusing on the cops.
The other problem is there's just so much other stuff going on taking away from the Batman vs. Superman conflict. The Ultimate Cut has more of this and Clark Kent actually investigating Batman. That's a plus. But I feel like there isn't a fully realized arc here where we have the Immovable Object meets the Unstoppable Force.
I think one possible root of these problems is that WB wouldn't have the patience to properly build this franchise. What this series needed was a proper Batman setup film before this one. That way you aren't wasting all this extra time in properly introducing Batman, Bruce Wayne, Alfred, etc. All that ground work has been laid down. It builds the anticipation of Batman meeting Superman to a greater degree.
Wonder Woman didn't really need to be here either. Her role in the film is marginal at best and she's easily cut.
I would say the other problem that isn't fixed here is that Superman still isn't all that different from Batman here. His position on Batman makes no sense. Unfortunately, we haven't seen a Superman who is this light and upbeat and positive character. We don't see enough of Superman in his element rescuing civilians, taking down crooks WITHOUT bashing them through walls. And we don't see his parents instilling him with positive compassionate values. It's almost like Hyperion in Squadron Supreme. You don't see any of the gentlemen smalltown Kansas values you expect his parents to instill in him.
Other problems. Lois Lane is finding all this condemning evidence hinting at the fact that Lex Luthor is targeting and trying to frame Superman and the fact that Luthor knows about their connection, and she never once shares this with Clark when she has the opportunity. Her willfully ignoring and neglecting to mention these things to her lover and boyfriend make no sense.
