All we really know is that the Kryptonian Guilds get mentioned a fair bit in the episode. We also know that in one of the early scripts James has a conversation with Kara about her glasses disguise that suggests he knows Superman's secret identity. Both these bits of info are from Andrew Kreisberg. Ali Adler has also repeatedly said that the reason why Superman is largely absent from Kara's life will be dealt with very early in the season.

The Stronger Together title could refer to the Danvers sisters, but I suppose it could also refer to the super cousins, or the guilds of Krypton, any combination of these, and/or something else.
