Yeah, it's important to remember that the Joker didn't win "the battle for Gotham's soul."
We really don't know the emotional state of Gotham at the beginning of TDKR. On one hand, Harvey Dent is dead. On the other, they think he died a hero, not a villain. On one hand, Batman is now seen as a villain. On the other, James Gordon is now Commishioner and surely doubling efforts to clean things up. The Joker left a lot of destruction in his wake, but he's locked in Arkham now. And if Batman and Gordon succeeded, then Harvey's case against the mob should hold up, so that's more villains off the street.
Things were much worse for Gotham at the end of Begins,what with Scarecrow and dozens of other Arkham nuts running around. Batman himself is in a much darker place now, but the city seems to be doing okay.
