We're talking about swapping out which real life atrocities though, which massively complicates things. I personally think that making Magneto Bosniak would work well, but I also realize that almost certainly that would create massive backlash from at least Jewish communities and probably certain groups of Bosnians, Serbs and Croats as well depending on how it is depicted.I have more faith in Marvel than to think they would sell out the power of a character firmly rooted in real life atrocities. What would be the reason not to? We still had Nazis very present in TFA. He still punched Hitler in the face. They just didn't want to give the real-life army sci-fi weapons.
I also disagree about the Nazis. Sure they were present, but the focus was almost solely on obtaining the power of the tesseract in order to "control the world", not on any genocide.
