I loved that X3 demonstrated, yet again, what I have been saying all along -- that Wolverine truly loves Jean and puts her well-being before his own desires. Yes, he desperately wants to make love to her -- but that's because he's desperately in love with her. He would do anything for her!
But to answer the question, I think if you want to understand why Logan loves Jean, you have to understand Logan's character. Unlike many classic heroes, Logan is not filled with good will towards all men. Some he hates, some he could care less about. But Logan has this peculiar capacity for love. Once again, we could draw analogies with his animal-like characteristics. Some animals hate all humans, some are indifferent, and some love a select few, but usually with great intensity. Logan is like the latter -- he loves a few people with great intensity. Remember his relationship with Rogue. After only spending a short time with her, Logan and Rogue were captured. Even though his interactions with her up to that point indicated nothing but irritation with her, he is deeply concerned when he finds her missing, and he eventually risks his life to save her. Why? Because he loves her like a friend and kind of like a father. But exactly what made him love her? In one sense, who knows? Something just clicked between them, and they were friends. It's the same with Jean -- something just clicked between them in that mysterious way that it does, and there you have it -- true love.

Ladies and Gents: We must remember that X1 and X2's "Jean" was a biproduct of Xavier's manipulation. The calm, controlled version was brought to the fore via his training and mental blocks.
The "Jean" we saw at the end of X3 was a total match personality-wise to the Young Jean Grey we were introduced to at the film's outset: Rebellious, defiant, somewhat disrespectful and full of life and rage. THAT was the "Jean" that subconciously was always drawn to Logan; therefore the attachment X1/X2's "Jean" had to Scott was as superficial as the pseudo-facade Xavier produced in her over the years.
So while the surface Jean loved Scott dearly, we have to admit that that person was GONE in X3. Don't believe me? Well, if that "Jean" was anywhere near reality Professor X--the man whose forehead she kissed compassionately as a father figure--wouldn't have been demolecularized.
Bottom line: The real "Jean" HATED Charles Xavier...and had likely done so from childhood. She resented him and all that he stood for. Subtract his cunning mental blocks and all of that came to the fore. So what does that say for whatever loving attachment she had for Scott Summers? It's all superficial my friends...all of those relationships were based on a lie.

what you forget is the vengeful nature of the phoenix. She wasnt trying to kill him. She wanted to see exactly how far he would go, how hard he would try. She says to him "you would die for them?" She is clearly playing with him. She knows he loves her and that she can torture him with it.
Now it just so happens that Logan's response gives Jean the break she needs to take over again for a moment, thereby dropping her own defenses. She asks him to save her, and he does, she is no longer stuck powerless in her own body.
in summation: the scene was kick ass. yes phoenix could have killed him in an instant, but phoenix wanted to torture him, test him, play with him. Isnt that more fun dramatically anyways?

She toyed with him. She asked him to remove his glasses and that everything would be all right. Even if we only saw the black-eyed Phoenix when she was kissing him, of course the Phoenix persona was already in command when she said that. "Remove your glasses, I can take it!"
