In some ways, I'm glad that Marvel can't use the X-Men for their MCU since I think that would be too much for them to incorporate into their current universe with all of the baggage and mythology that comes with those guys; I know it's been handled well in the comics, but I don't think (at the moment) that it could be done as well in the films as of yet.

Just because a movie takes place in the MCU doesn't mean they have to cross over into the Avengers and even if they did cross over the baggage and Mythology would get handled in the solo movies anyway.
