Anyway, this movie is deeper than it might seem. Not only because of its themes and characters, but also because of the editing. The editing is ambiguous and has lots of "paradoxes", just like the characters themselves. What might seem like plot holes are not. There's a reason why sometimes stuff switches back and forth and you jump to other scenes and don't know what the hell is just going on and why. Sometime that may not make sense does make sense when you think about the characters we're dealing with. Like in Memento and The Prestige the editing is in line with the characters and themes.

and not only that...i've seen it twice...but a continuity error would be that Two Face was sitting on the wrong side once in the car...maroni entered behind the driver...next scene harvey was.

Maroni entered the right side and you see Two Face's right side of his face (the good side) so that means that Two Face was sitting on the left side of the limo...so no plot hole there.

As to your other question, the goon looked a little apphrehensive when putting in Maroni so I think Two Face made him do it or perhaps threatened him.

maroni entered the left side of the car....behind the driver...next scene...two face was behind the driver...i'm pretty sure they switched...the plot hole...maybe not so much a plot hole...but harvey escaping the hospital in time and finding a way to get around town? Just wondering how he did it all...it was kind of like in X3 when Wolvering scopes out Magneto's hide out in the Northwest somewhere...and a few hours later he was back in New York to warn storm...as far as we know he was only on his motorcycle and it wasn't like a few days later either.

Do you mean at the end? It's because they had open shots at all the goons and Gordon was desperate to save Harvey, who he thought was one of the hostages, out of guilt.

I mean after Batman found out that the hostages were goons, why didn't he call Gordon and tell his team to not fire instead of taking on SWAT

Batman didn't have time. If you remember, right after he tackles one of the goons and realizes that it's Mike Engel, the snipers are just seconds from shooting. All the time he has is to shoot his grappling hook at one of the hostages/goons and drags him/her to take out the other two just as shots are being fired. After that, SWAT storms the building and Batman has no time but to react.
