This movie is flawed-
a) JJJ knew that MJ left his son to be with Peter? What happened with his son, didn't even try to get MJ back?
b) Connors should at least make some kind of relation between the black goo, and the fact that Spider-Man turned black and more agressive.
c) MJ knows that Norman Osborn was the Green Goblin?
d) Why did Bernard wait so long to tell Harry about something he knew about Norman's death? What does HE know? Yes, it was his glider, but so what? There's something here I don't understand
e) In the first movie, why didn't the burglar said something like "I didn't kill him" or whatever?
f) Connors isn't a biologist?? WTF?
g) How does Venom knows about Sandman's daughter? As far as I know, Spider-Man didn't know about that, so why the symbiote should?
h) What happens after Venom's transformation? He knows Peter is up there in the bell tower... Peter is perhaps naked up there... where does Venom go? Where does Peter go? MAJOR PLOT HOLE in my opinion
i) Flint Marko turning into sand... except for the daughter's chain
What else? Correct me if I'm wrong in any of the above

A plot hole is a hole in the internal logic (i.e. plot) of a story. An example would be the fact that Spider-Man's spider-sense only seems to work when it's convenient for the story. I don't know that any of these are plot holes.
That being said:
a.) Apparently, no he didn't. That's not a plot hole, it's a question you'd like answered, but I don't really see why it needs to be answered.
b.) Maybe he could. But as far as I know the only sign that black Spidey was more aggressive (in the public eye) would've been the "killing" of Sandman.

c.) I'm not sure what this refers to, so I'll leave it.
d.) To no tarnish Harry's memory of Norman. But obviously, he realized that knowing this was important for his decision. Not a plot hole.
e.) Stressful situation? Well yeah... I probably agree with you here.
f.) No, in the movies he's not. And in the movies Gwen didn't get killed by GG. And... you know... loads of stuff. In-exact translations from the comics... not plot holes.
g.) Venom states he's been looking for Sandman everywhere. One might assume he had learnt things along the way. Could've been handled better for sure... not sure I'd call it a plot hole though.
h.) I guess you're wondering why Venom doesn't just go up there and kill him? Bells were up there. Bells = loud sounds. Venom + loud sounds = big no-no. He wanted to stack the odds in his favor.
Not a plot hole, but rather it seems to be very consistent with the plot.
i.) It could be assumed metal is protected from the process, no? I mean we don't see belt buckles and whatnot, but there's sand everywhere, so...
Probably not a plot hole. Meh.
That being said, yes... the movie is flawed. So were the previous two movies.
