Ok, so putting you on the spot.....which origin should the movie adhere to?
The film should follow the idea of a disenfranchised american starting his own terrorist cell. It is a very original idea and theme and unfortunatly in todays climate no one has the balls t oput this into a film because "americans can't be terrorists".

While I'll admit the whole Cobra-La origine story (From the '80s cartoon) is way too out there to be put into the movie (Probably even within a series of movies), if I would have had the final say, I would have done exactly what the cartoon did which is not to reveal the back ground story and leave it a mystery as long as possible (After all: It took 2 years and the G.I. Joe movie before we had any hint as to who -or what- Cobra Commander was). That way, everybody can choose the origine story they want (... Heck: There could even then, after 3 or 4 G.I. Joe movies, have been a "G.I. Joe Origine: Cobra Commander" movie! -Wow, just for that possibility: I actually like my idea of not revealing the origine of CC in this first movie even better now then when I started writing this!!)
... But then, I'll admit to being 100% biased to the cartoon story of Cobra Commander because it is the only one I ever new (Never got to read the other one)... But then again: CC being this cast away scientist who hides his face behind a mask because he is both non-human and disfigured with multiple eyes is pretty damn cool nontheless!

If you are refering to the whole Serpentor creation, it was one of my all time favorite cartoon runs and reveals as to everything behind the Comander.
Serpentos origin was the mini series to start up season 2 (Arise Serpentor Arise)
I wouldnt mind if there was no CC origin in the film. Why would it be so bad to just have the movie start and Cobra and Joe are already established?
That's the way that I think they should've done, instead of this "Rise of Cobra" origin BS. Do we really need to know how Cobra Commander created Cobra? The less we know about Cobra, the most mysterious they become and better villain they will be.
