Ive seen people speculate that she was Daisy, long before this. Can someone explain to me why? What hints did the show give prior to the last episode?
Thread archaeology is fun. Even before the first episode, folks were thinking that Daisy, as a young but high-ranking SHIELD agent, would be a good character for the show.

Initially, we had Skye as a young, dark-haired, female SHIELD agent of unknown parentage, who was probably a named CB character, possibly with powers (or to later gain powers). That presented several options, most notably Jessica Drew (Spider Woman). At one point, I had suggested Carmilla Black (Scorpion) as an alternative. Daisy Johnson (Quake) was another.
As far as I can tell, the first post to explicitly suggest Skye was Daisy comes from Tymminator, midway through the first season.

I've personally been wondering if Skye is really Daisy. In the comics, Daisy's dad is Mr Hyde, a DD villain.
This is long before we've seen Skye's dad, and possibly before we've heard him referred to as a monster. This was followed a bit later by a similar suggestion.

Getting away from Deathlok for a minute (who knew he had 'stans?), it suddenly occurred to me that Skye might be a messed up version of Daisy Johnson, with Coulson taking Nick Fury's place as her SHIELD mentor. I'm sure someone has proposed this before. That would make more sense than the Jessica Drew theory to me.
Once The Winter Soldier came out, and SHIELD was basically dismantled, people began to speculate that Agents of SHIELD was going to tell the CB story of "Secret Warriors" where Fury (replaced by Coulson) leaves SHIELD, and while in hiding, assembles a small team of trusted unknowns, including Daisy.

Then Sky actually being Daisy Johnson/Quake REALLY works.
Of course, then we also got the references to her parents being monsters, and the final shot of her Dad with bloody hands (though at this point he wasn't referred to as a Doctor). Those who were focused on the Inhuman connection tried to tie him to a known member of the royal family, such as Karnak, but others made the connection to Daisy, and to Mr. Hyde.

The most simple suggestions often bear fruit:
- look for a father/daughter relationship in the "secret warriors" era
- what character would slaughter an entire village to find his daughter (not necessarily for family bonding) and keep tracking her in the interim by torturing SHIELD agents?
- what character is validated by MCU's use of chemicals to enhance physical ability?

Any suggestion of Inhumans would IMHO provide too much of a distraction to the "SHIELD" story arc - you need only view the "Yes Men" episode, with only 2x Asgardians who commanded each scene they were in.
As head of the Centipede project Raina travelled the world in search of metahumans and one can readily assume she did so beforehand - encountering Mr Hyde? previously.
I consider Skye to be a re-interpretation of Daisy Johnson

Not really sold on the whole Inhumans theory at all. Marvel seems a bit too reluctant to introduce a concept as big as that in a tv show, especially when they've expressed interest in turning that into a movie franchise. They seemed to be fairly skittish as to which characters they're willing to introduce t the small screen which is why we get D listers like Blackout or Scorch. But Mr Hyde is just obscure enough to work here, which is why I'm all aboard the Skye is Quake train.

I believe that the show will do with the Inhumans story what it did with the Hydra story...hint around at it, give us background, but leave the heavy lifting for the movies. That means that they can talk about the alien and genetic manipulation etc, but not actually introduce any of the main Inhumans. That would mean that it would be a case where any super-powered character could be used as a result of that long ago manipulation. In my opinion (at the moment), Daisy Johnson and Mister Hyde are the best picks, since they fit the general descriptions, have no business ever being in a movie, and their powers can exist on a tv budget.
As you can see, both the Inhuman theory and the Daisy/Hyde theory were initially competing theories, but as both seemed to make sense, they got merged into a single idea. And this was all speculated by the end of last season, before ever seeing Kyle Maclachlan's great performance.
