Its not really important, in fact it basically wipes the DC timeline clean of every superheroes that preceded him. What about the Black Pirate, or those secret fighter pilots in WW2? The Black Pirate wasn't exactly a superhero. He was more in that Scarlet Pimpernel/Zorro mystery man area. The main benefit of cramming the JSA on this new Earth is if they come after Superman-which is DC apparent decision-then they wouldn't have to be 90 years old and half of them dead.
If it was up to me, I'd just have them on Earth-Two because if someone wants to follow the JSA they're just going to end up having to deal with that anyway. It just works better. They're Golden Age characters and they are tied to World War II. It's best for them to not be old and decrepit and easy targets for stupid crossovers like Zero Hour which killed or massively aged over half the team.

So i'm assuming that in E-2 Jay and Alan will be at the same age as Superman whereas Barry or Hal wont exist at all? How does it work?

I assume it would be like the New Frontier Earth where Supes was in the JSA with Jay and Alan and then joined the new JLA with the Barry and Hal, etc.

Where was that stated? That doesn't sound right at all; if Superman is the first superhero and he's only been in action five years, then Batman has only been in action for five years as well--and there's no way Dick Grayson, Jason Todd, Tim Drake, and Damian Wayne fit into the timeline.
