My best guess is that Rachel is seriously hurt or maimed by Joker throwing her off the building - like, she takes a nasty spill, but Batman saves her in time to prevent death. Still, Bruce would be angry, and hence why he beats the crap out of Joker in the interrogation room later.

wanted to comment on the whole "joker dropping rachel off of a roof" thing, which I finally saw in better quality last night. I still can't tell if it's Rachel or not, it goes by so fast, but I actually seem to remember reading on the boards here a while back that they filmed a scene where, when the Joker bursts into that party, he takes Rachel with him, and he pushes her out of the window, but not to kill her, just to abduct her. Because he then jumps out of the window after her. It was a while ago, so I don't remember what thread it was in
