Why does Matt torture Molly? How does he know every time she uses his powers? He may be the Nightmare Man, but who is pulling his strings? Whoever it is will probably be a let down. If he is that powerful and built up...he is bound to be a disappointment

Well, firstly, I'd assume Hiro's father would at least have a way to fight against it having known of it for 25 years. Second, Matt's father can manipulate what people think, not what they can do. The hooded figure was quick enough that he ran towards Hiro's father and threw him off the roof (before he could react).
