They are probably banking on getting all their characters back in house by 2020. Spidey and FF is slowly bleeding out. X-Men will probably stay at Fox indefinitely due to the expanse of the universe. That way they can continue anew in a different timeline/reboot/prequel or continue in the Avenger continuity with their brand name characters.
I would anticipate an MCU reboot down the line, sometime in 2028/2029 that will encompass every Marvel character and will skip over origin stories. They will just choose different titles and story lines featuring any character at their disposal. The movies may not even have to exist in one continuity at that point.
This Civil War is a war over authority, who has to answer to whom. This war is not about registration.
Yes it does -- with the rumor of Ultron being his creation and basically wreaking havoc on the world, you don't think he'd want to have some sort of... not registration... but oversight? It makes absolute sense for Tony as we've seen him.

It still wouldn't make sense for Tony. He will be coming off of having created Ultron and almost destroying the world by trying to "privatize world peace". I think the last thing Tony would do at that point is go against Cap and say that all superheros need to answer to either him or the US governemnt

Was it when he butted heads with SHIELD? And here is another tidbit for you to chew on, RDJ is only contracted for A3 as far as anyone knows. It's not out of the realm of possibility that he appears in CW but Marvel is going to have to dole out a ton of cash for that to happen. As I said it makes more sense that Pym takes the role Tony played and it involves a good chunk of the new characters. Like you said, this isn't the comics
His guilt due to his creation of Ultron? He probably sees that taking world security into his own hands wasn't the best idea and decides to side with the government. We'll have to wait and see. I'm sure the Russos and then writers know what they're doing.

Yeah because the government proved so competent in TWS. What with having a Nazi terrorist group corrupting their biggest intelligence agency, among other things, for over half a century, and they didn't notice until they tried to kill 20 MILLION people.
