Use the coincidence. It would be a side plotline where Magento is trying to find someone else with his power. In fact, maybe he's already planning to mutate all humans like in X1. He hasn't built the machine or anything yet but he knows the source who runs it would die.

Obviously he fails and later (X1) comes up with one last way (Rogue) to run the machine.

Meanwhile Havoc falls for Polaris.

But right now Magneto's group is far more powerful. Even with Polaris, they'd only have a 4-man squad on missions.

All I can say is to expect more Xmen and other mutants to be placed in a bag along with their history in a second and shook up as Singer and Co draws names and matches them with whatever history comes they pull out the second bag. Jeez.

I don't see how there can only be one new character considering the film ends with Xavier only having three field X-Men (considering he's in a wheelchair) while Magneto has a team of six.

I think Juggernaut could easily work. We didn't get much of Xavier's childhood so he could easily be inserted in a flashback. And even if they are concerned with maintaining continuity with X3, they can just have Xavier wipe Juggernaut's memory of their him because he believes it's the only way to end Juggernaut's vendetta against him.
