I don't have an explanation, but maybe he doesn't want to impose on the creative visions of Singer and Trank, or any other people that may be attached to future projects, and he had to retract on that.
Clearly he was brought in to oversee some shared universe. So that almost certainly includes FF and X-Men. I think there is clear indecision, and Fox could be on the ropes. They need to make a decision by the end of the year IMO. I don't think they can wait until after DoFP past comes out, but if they can, then we probably will hear the same ambivalence regarding this project up until next summer.
I don't think Millar was brought into oversee anything - he was hired to consult. Pitching ideas, as he did with X-Force alongside Wadlow, appears to be what FOX is looking for out of him. The confusion came when he compared himself to Joss Whedon, who is reviewing scripts, writing and directing Marvel's most important franchise and executive producing a spinoff TV show. Meanwhile, Millar couldn't get Singer on the phone. Mark is in an exciting position, no question, but he's not anyone's boss.
As to an FF - X Men crossover: I don't believe it has been confirmed that FOX can even attempt it under the two separate contracts involving two distinct superhero families. Perhaps someone from FOX's legal department told Millar to shut his pie-hole.
