It's more likely to be Loki's scepter itself that's the stone, and not a person. It makes more sense that way, to say it altered whatever to give her and her brother their powers, because then you'd have to try and explain why she's a "stone" and he's not when they got their powers the same way.
My theory isn't that she is a stone.
My theory is that she is a living portal to the powers of a stone.
There are good arguments against the sceptre being a stone. Avengers 1 didn't make it look as if the sceptre and the Tesseract are on the same level of power.
The sceptre was a weapon that was created to canalize the power of the Tesseract. So it depends on the Tesseract and certainly isn't its equal.
