Storm realizes Logan fails and shocks Jean into the fires behind her, thinking she might have killed her. Until of course Jean comes out of the fire itself and manifests her Phoenix form, to which Storm flies and unleashes every power she has. Being that this is in the realm of what ifs.... Storm gets her powers turned against her by the Phoenix sending her to the ground severely wounded. Short and simple to next line of events Cyclops blast Phoenix to the ground runs up and tells her the story of her best friends as a girl and how Jean can take control of her inner darkness and that Scott will be their for strength, Scott convinces Jean to take back control which she does by apparently committing suicide with blade of fire that peirce her body. In reality she has helped to kill her Dark Persona (ya never know if its trully gone though, x-men lore)
End of the movie should have seen Beast return to be teacher at X-mansion with Jean and Scott.
