Thing is, that's not at the end of the episode like the interview was indicating. At the end of the episode, Coulson is doing a voice over saying:
"Her whole life she wasn't wanted, that she didn't belong, that every family that took her in didn't want her to stay. Didn't care. But all that time, it was SHIELD protecting her, looking after her. That's what she took away from the story. Not the family she'll never have, but the one she's always had. Here I am telling her something that could destroy her faith in humanity and somehow she manages to repair a little piece of mine. The world is full of evil..."
note: the camera pans from Skye looking at the wall at this point to Ward behind her, watching her, smiling slightly
"...and lies and pain, and death, and you can't hide from it. You can only face it."
cut back to Skye looking at the wall, specifically Agent L. Avery's name

Yeah, this sounds like what Loeb was referring to, instead of the scene shown during the opening credits of that episode.
Sounds like what Loeb, and the episode in question, was hinting at was that Ward has a legitimate personal beef with SHIELD that dates from way back. Odds are it's an extension of that incident with his brother in the well back when he was still just a kid. Maybe Agent Avery is a part of Ward's own history with the agency.....
....Here's an interesting setup: suppose Ward was actually part of the SHIELD vs. HYDRA (we can assume it's HYDRA now, right...?) battle in Hunan province over Baby Skye 084. Suppose he lost his partner, or an agent he was very close to, in that fight, and came to bitterly regret it and even blame that stupid baby for costing the life of someone very dear to him? And now here we are, full circle, with that stupid baby back in his life, all grown up, and Ward playing for the other team now....
Eh..... Brett himself is 31 - I don't see Ward being too much older than that. Skye was born (or, at least, was a baby in Hunan province) 24/25 years earlier.
