The Borgias does show an interesting side of history that has been largely overlooked in popular media. The corruption, and decadence of the Catholic Church in those days was incredible. Not to say it's much better these days, but they don't rule Europe anymore.
I do find the lack of a powerful religious order in Westeros a bit strange, given all the other Medieval Europe tropes. But Stannis is working on that.
This is true, but he kind of deals with it. Apparently the Septon religion (Baelor, the Southron's Seven, etc.) was very powerful once and militaristic. Then the Targaryens spent generations getting them to come to heal about 200 years ago. It comes into play again in the fourth book when [blackout]Cersei lets them militarize in return of them expunging the crown's debt to the High Septon. It obviously explodes spectacularly in Cersei's face.[/blackout]
