I think the only thing a long movie affects are the grosses in a given specific time (weekend gross/daily gross), and not the overall gross (which is certainly more important). The longer the movie, the less showing per theater per day, thus lower weekend/daily grosses. However, I think it's safe to say that MOS isn't even competing for an opening weekend gross record.
A good movie will have strong legs, lower weekend drops, and will make as much as it is supposed to make if it was a shorter movie. Those who weren't able to see the movie during the opening weekend will still see it on the next, or the one after that. Movies like Avengers, Avatar, LOTR, TDK and even Titanic don't get to their total gross in just a short span of time, it's their legs in the box office that got them there (repeat viewing, good word of mouth, etc). I don't really believe the length of the movie will affect whether it will make less money or not.
