Even if it did look great, how important would it serve for the story? He wouldn't be traveling through the rivers all that much. I don't think it would serve that much purpose at all. I'm not familiar with Chicago, but I just don't see the purpose for it.
ALP gave a very good answer but to answer your point in relation to the batboat fitting a narrative arc and not simply there to sell toys. Batman is being pursued by the GPD and as he'll want to prosecute further his war on crime, he'll need heavy firepower and a fast means of egress in certain situations. Now the GPD have already had one encounter with Batman on the road. They'll have learned from that experience and should be better prepared. Batman will want to be as unpredictable as possible, hence why using the rivers, sewers and waterways is a prudent course of action. Think how many assets the GPD have on the water? They'll have far fewer boats than they'll have vehicles and officers on foot. This provides Batman with a major advantage and if he can slip through Gotham's sewers for instance, this will make him harder to track. For me, it makes perfect sense to have a boat. Nathan Crowley is up for it and presumably has some approximate designs in his mind. Chris Nolan is always looking to push the envelope when visually conceiving and staging an action set-piece. I think a big set-piece on the water with a batboat would be great. I'd love to see the stealth boat come with hydrofoils when it engages its afterburner.

I'd like to address a point in regards to some having an unease about a new vehicle due to the inevitable 'cashing in' by toy companies and an overarching feeling of gadgets and vehicles being 'gimmicky'. Whatever Batman has will invariably be made into a toy or be part of some marketing drive. Who cares? Bat gloves, the utility belt, bat knickers (1) whatever it is it will be made into a toy. In addition, what isn't 'gimmicky' about anything in the films? The gas-powered grappling gun, utility harness (later a belt), kevlar bi-weave armoured suit, memory clothed cape etc. All in all the matter is rather a moot one.
One final point. For Batman to have all his equipment made for him, he'll need more than simply Lucius Fox's cavernous intellect. I think we ought to see Bruce Wayne assembling a very small but highly-skilled technical team who will build and maintain his technical assets. He managed to keep his mobile phone sonar technology under wraps, why couldn't he do the same for further procurement of his high-tech gear? What if Bruce Wayne were to set-up a foundation or initiative to train the most abled body people to work in Wayne Enterprises. For instance a new apprenticeship type scheme where the most skilled and brightest engineers come to work for Bruce and he handpicks the best. One other possibility would hinge on Roman Sionis/the Black Mask being involved in the film. One element of the story could involve the competition between Janus Industries and Wane Enterprises becoming more heated. There coud be a corporate espionage/sabotage element to the story and perhaps a plot thread where Batman saves some key employees of Janus Industries, in this case engineers. In return for Batman saving and protecting them, they offer their services to Bruce. Perhaps one of them could suggest modifications for the suit or something similar. From there, we have the design team who are loyal to Bruce and yet able to design and produce whatever he requires without any information leaks. Just a thought.
