In a sequence revolving around Mystique, Beast, Quicksilver, and Moira MacTaggert, the magazine describes the scene as follows: "The quartet have been kidnapped by army twonk William Stryker following a cataclysmic event at the X-Mansion, and wake up in a holding cell. On a balcony above them, Stryker taunts his prisoners, demanding to know the whereabouts of Magneto." That's pretty intriguing then, and when director Bryan Singer was asked how Wolverine factors into all of this, he replied: "As a central character, he didn't fit into this particular story."

But notice that we haven't seen any X-Men actually fighting Apocalypse, as Oscar Issac said we'd see, since it's "everyone" against him. I'd imagine the first time, the team just fights the Horsemen, then they leave, re-group and with the Horsemen disbanded, they return to just take on Apocalypse. And c'mon, it's not like we're not going to see Magneto and Storm (at least) turn against 'Poccy.
Honestly, the more you think about it, the more sense it makes that the fight against the Horsemen and the fight against Apocalypse are not in the same skirmish. That would also speak to the power of all villains involved, that the Horsemen are almost like a gauntlet that much be faced before the big man himself.

This lends credence to the idea that there's another final battle against Apocalypse, maybe this one in their comic outfits. Unless Jean is having a vision of going back to the sub basement while they're in Egypt (hence the battle wear). But they definitely don't get those costumes until AFTER the mansion is destroyed and they go to Alkali.
I know it's a long shot, since the possibility of another battle would have probably leaked by now, but it would make sense for there to be two major skirmishes. The mansion blows up, some of them are captured by Stryker and the remaining members suit up to go to Alkali Lake and from there, to Egypt, where they face the Horsemen. This much we know for a fact.
