With the tone of the film described as a drama with a somber, sinister tone I dont see how Deadpool would work.
I think if it was something time travel this would be circulating on websites, or some journalist would have said.

Or...the synopsis (and EW) are just overselling the "massive twist" and said twist doesn't irrevocably change the course of the franchise.

The 1990's X-Men cartoon was very popular or a cartoon. I'm sure that had an impact on the decision to develop a film. But the popularity of the cartoon, like the popularity of the comics, or videogames, is still somewhat relative when considering the awareness general audiences have of a property.
The cartoon and toylines reached a certain generation, but the X-Men were still largely an "unknown" or lesser known brand to many when the film came out in 2000, especially compared to well known heroes like Superman, Batman and Spider-Man.
I don't really see time travel being a twist "half-way through" the film as it would deviate from the main plot which is Dark Phoenix. Maybe as an ending stinger. And no way to tying it to the MCU. Both sides have said it's business as usual because the deal hasn't been finalized. And I don't think that's something they could be lying about, the acquisition is something very serious, and as Feige said, "above his payroll".
I think it's alien-related. The Skrulls haven't been oficially confirmed (have they?), I believe they think by expanding their reach and introducing to the franchise alien races and space travel the "course" of the franchise will be changed, because it opens the door to space adventures and new threats, a corner they haven't explored.

I like Alex a lot but I have to say Ive never been a fan of this new humour that seems to have come through with this generation (Im 25 so Im included) whereby nothing is sacred anymore. Jenifer Lawrence started a lot of it as quirky but its rolled into everything where people say anything and not retain any dignity.
