It wouldn't be hard to figure out where he hangs up his cape. Smallville isn't a big place, the clue is in the name.

The government would have ways of making people talk. Especially when it comes to Homeland Security.
and by knowing that Superman won't let them to investigate (you know the drone think didn't work for them) that should make them to stay out of it.
How could Superman stop people from just walking into Smallville? He'd effectively be setting up his own rogue micro-nation.
That could set ARGUS and Waller and I see her capable of knowing that but she will make it really really on secrecy just as the other members of the League identities.
That's the ticket. The Wall knows all, but if there was ever a situation that was unwinnable for her based on information only she possessed, she'd probably kill herself.
