t:The EW preview said he was special on Krypton. So other than being the first natural birth on Krypton in generations then what would else would make him so special on Krypton?

Well, they're using the good concepts -- and hopfully cutting out the horrible dialogue and generally ridiculousness.
Which is the biggest one? I have read some parts of that script and I haven't found any similarity, except for the suit, obviously
I have heard about the Abrams script, but could you give me a clue of what these elements are? This sounds kinda of like Batman Begins.

Very early on I thought they were doing it (i.e., borrowing prior concepts) because I felt they were rushing to get the movie done. But this movie has been so long in the making, I guess that wasn't really the case. Well, there was a rush at first, and then when it was delayed from December, they really could have spread out the production a bit more. Hindsight is 20/20.Not saying that is the case, just throwing it out there.
In regards to the Abrams script, Filmnerdjamie and myself have been saying that they are borrowing elements from that script for what seems like years. Doesn't mean it's a bad thing.
Returns took little bits and pieces of previous scripts as well. Including Flyby.

Ok, so from what I'm gathering there's spec that Jor-El retrieves some kind of "codex" and it's somehow linked with the "Kal-El Prophecy"?
What if the Codex is a recording of an "ancient" Kryptonian legend, when the Kryptonians still explored space? What if a rogue band of Kryptonian astronauts crash-landed on a planet with a yellow sun, and discovered their powers? This would give reason for Jor-El to search for a particular planet around a yellow sun, thereby the "prophecy" isn't a prophecy at all?
It sounds similar to STM to me... but I guess it could be implied in the film, as opposed to just stated outright.
