Well 'villain" is not the right word but he's the ultimate foe for Batman. In Begins he wanted to destroy Gotham and while he lost that battle and it took his life, he never lost the war. Based on speculation in TDKR (I may or may not be wrong on this), Bane is carrying out Ra's plans in a different way. To me Joker was a major test for Batman but the overall arch is Ra's and the League of Shadows.
