When Fitz and Simmons looked over the classified Coulson file it specifically said that GH325 was responsible for his recovery?
The show was pretty good but the GH325 seemed like the ultimate McGuffin.

Not quite. GH325 was one of very many things that were used. IIRC, it was singled out for its ability to promote rapid cellular regeneration.

Great episode. I like the idea about Dr. Manhattan guy being a Kree., but it would be a wasted opportunity if he really turns out to be Mar-Vell.

There are those, which are black in color, and form a typical Y pattern, but there also some whitish markings on the pecs. Some say it looks like the alien formula/starmap writing from earlier. To me, part of it almost resembles a swastika, though this is certainly accidental.

The reason Coulson was so badly affected by being resurrected was because he was dead for days, and Skye only a few seconds. I believe Coulson is a surgically altered Kree sleeper agent and he will eventually become Captain Marvel. Skye will be Abigail Brand and wind up leading S.W.O.R.D.

I've seen other theories that were crazier than this. Both were Joss Whedon creations.

But do they fall under X-Men rights? Or is it the Scarlet Witch/Quicksliver loophole, where if Brand isn't referred to as a mutant than she can be used?

I tried to search to see if S.W.O.R.D was under Marvel rights sometime ago but never found an answer.

I had that thought, too. The way Coulson talked about seeing where he came from, the look he had, for some reason made me think for a second that he might have realized that he was one of them, and that once Skye survived, realized she was as well. It would tie into the "Uprising" subtitle they've added; hidden Kree living here on Earth. I don't necessarily believe that's going to be what happens, but for that brief second everything snapped into place as I thought of the Skrull invasion storyline from season 2 of "Avengers: Earth's Mightiest Heroes" and the ensuing arrival of the Kree.
