No, I definitely think she's speaking to the machine Harold created, but I'm glad this episode did show someone else had built another machine. It's not operating...yet, but it soon will be unless Root is able to stop it from coming online.
Another thing I liked about this episode is how Fusco did all he could really to help John work through his grief. I'm okay with the direction they have Reece taking because Carter's death is a big thing, and I wouldn't like it if everyone moved on like they sometimes do in TV shows.

I basically see John as being in a similar emotional state he was in when he found out his ex-GF had been killed by her new husband. I think it'll take another episode or two before John returns to helping out Finch full-time.

I wouldn't mind him being in a funk for the rest of the season. Harold called John a scalpel, but when he's in this frame of mine he seems more like a sledgehammer. It will be interesting to see how Shaw approaches John's "not giving a ****" mentality. Plus I think it makes sense to have John questioning "the machine" and its priorities. That would work well with what else has been going on this season.

-While Control was interrogating, I was hearing this high pitched beeping, thinking it was just some random, annoying sound. When Root actually brought up the Machine communicating to her through Morse code, I literally flipped my lid. They actually incorporated the Morse code into the show's audio levels, and I could hear it (did anybody else hear it?). Jonathan Nolan, you magnificent son of a *****.
-When Root turns the tables on Control and all her cronies, and then gives the Machine's message to her. Such a brilliant, yet very creepy, moment. I think my heart was literally racing at that point.
-Reese's and Fusco's rescue. ("I am inordinately happy to see you." )
-That moment where the Machine transmits the footage and photos on the screen to Arthur of all the times with his wife and Harold. I admit to tearing up.
Also, for those of you wanting to know what the Morse code said to Root during her interrogation, I found this Reddit link. Here's what it said:
Control: "You say the machine looks out for you? Then why are you in this cell, why has it let this happen? This friend that you love so much? It's abandoned you.." Machine: SORRY.

EDIT: Still rolling my eyes at all the people on the internet complaining about the show's new direction after killing Carter and saying how Person of Interest has become "The Root and Shaw Hour". Sometimes I wish I could reach through my computer screen and punch those people in the faces.
A lot of people on the POI Facebook page really want it to be Number of the Week with no mythology or change. Same on Tumblr, still whining about how the show isn't the same. "Waaahhh I'm quitting! Reese is leaving! Shaw is the devil!" Ugh.
I love how Jonah Nolan tricked CBS (and the whiners) into a sci-fi/action show with a HUGE mythology.
