So if Marvel gets the FF back, The FF should borrow mostly from 616 but Sue would be more like her Ultimate version. Reed, Sue and Ben would be in their 30s, Johnny in his 20s.
The origin would be a cross between Ultimate and 616 where Reed Richards is working for NASA where he's attached to a project to open up a wormhole in Earth's orbit. He's the guy who planned how to open the wormhole in the first place and his Nobel Prize is being stolen from him at the last second when the fourth Astronaut on his shuttle had to take a leave of absence due to food poisoning so a whole new crew is about to enter the Negative Zone for the first time AND perform the particle experiments that Reed wanted to perform.
So Reed gets his brother-in-law to tag along and join his crew despite him being a high-school drop out with Reed's reasoning being that he's, "good for morale" which doesn't fly among his superiors so Reed just hijacks the shuttle with the other two remaining members of his crew + Johnny.
Naturally, everything goes wrong as Johnny's incompetence gets several of the particles they were shooting through the Negative Zone to hit their shuttle within the Negative Zone itself which damage the shuttle and cosmic rays sending a pulse through the shuttle which subjects the FF to the atmosphere of the Negative Zone itself despite the warnings given to "not leave the shuttle since it's unknown how exposure to an alternate universe would change matter, hence shooting particles inside first."
Reed, Sue and Ben repair the shuttle's hull breach and then set a course back to Earth. After crashlanding they pass out and find that they now have incredible super powers from Negative Zone exposure. Ben blames Reed and Johnny for turning him into a monster but mostly Johnny. And nobody noticed the Stowaway who snuck aboard their shuttle who now thanks to exposure to our reality has grown to the size of a man.
NASA now wants to cancel all further work with the Baxter institute, blaming privatization for a lack of regard for protocol which Doctor Franklin Storm denies and says that Reed, Sue and Ben are some of the most brilliant minds he knows but is shocked when he hears that his son was aboard the mission and wonders how NASA could have let such an idiot get past security.
Reed arrives back at Baxter and briefs NASA on what happened as well as the FF's new powers. He claims that despite the setbacks, the experiment can be called a success since Negative Zone exposure DOES transform matter from our universe and he's living proof. NASA decides to renew their contract with Baxter on the condition that three of Baxter's scientists and Franklin Storm's son are fired and in addition, the four of them are no longer allowed on NASA property lest they be charged with breaking and entering.
Meanwhile, Annhilus adapts to Earth's gravity and demonstrates that he has the power to open a portal to the Negative Zone.
Reed, Sue, Ben and Johnny receive funding for their discovery from Stark Industries to found their own astrophysics company called the Future Foundadation with new blue costumes that Sue designed. Reed's is extra durable and stretchy, Johnny's is fireproof, Sue's is able to manipulate light around it for perfect camouflage and Ben doesn't really need one but gets a blue tank top and shorts with with a giant F on the chest for "Future Foundation."
Naturally, Reed's new project about extra-dimensional biology becomes the first research needed for the FF to tackle if only to mitigate long term health problems resulting from the FF's transformation.
Annihilus summons the Annihilation Wave of all his conquered species from numerous worlds in the Negative Zone to come to Earth to slay the would be, "invaders" before they conquer his world.
The Annihilation Wave begins to destroy New York which gets Reed racing to NASA to let them know that he discovered that an Earthbound chemical has been proven to corrode the living tissue of the FF and it may prove useful in fighting the invaders from the Negative Zone. Naturally, he's denied entry and all four members of the FF are arrested. They manage to convince NASA while detained that it is possible to stop the Annihilation Wave but they need the FF to help them.
The FF team up with the National Guard to fight off the invaders and eventually encounter Annihilus who refers to the FF as "conquistadors" who seek to plunder his world.
The FF realize that sending Annihilus back to the Negative Zone is pointless since he's able to operate portals but they can stop him by transporting him elsewhere in OUR universe which would mean that his portals would send him to an unfamiliar part of the Negative Zone when he returns and he will be unlikely to threaten Earth again.
Annihilus and the Annihilation Wave are transported to who knows where and the FF are hailed by Ben Urich for the Daily Bugle's live webcast as "This Fantastic Four." Reed gets his Nobel Prize, Sue announces that she's pregnant and the Future Foundation gets a new grant from NASA to continue space exploration along with Baxter allowing the FF to rent space in the Baxter building.
After the credits, a Kree colony world is depicted with several Kree citizens spotting UFOs as the camera zooms out to show Annihilus and the Annihilation Wave in orbit, paving the way for the next GOTG movie.
And even without the MCU tie ins, this is a better treatment than Fox's current script. It mixes action, adventure, comedy and horror all in one film and it's also true to the characters by drawing on 616 and Ultimate to depict a version of the IP that's instantly recognizable.
